it's actually about Christianity the "puppetmaster" being satan, and "puppet" referring to christians who are still in his control, like when he says "...fakers afraid to stand up for somethin'," talking about christians who really aren't christians, but they're just going through the motions and not really living like they should.

Theres nothing wrong with christianity if you follow it correctly (although I'm Atheist). And yes this song is about christianity however TFK with their brilliance made it so anyone can relate to it.
